I know it's a lot of choices. I included flings because some of them are good. I offered "pick two" with the idea in mind that you might have one favorite for the OT and another for MEA, but do it however you want.
EDIT: Discuss, if you like, which are your favorites. I have mShenko and Scott/Reyes.

I have only played ME:A. I know Kaidan and M!Shep are probably the best of the best for m/m, but I didn't experience it. I had to choose Gil because, over time, I came to appreciate his appearance. If I forget Jill exists and bleep out those bits, I at least get a man kissing Ryder. I am into KISA types, so Reyes definitely did not fit the bill. Gil doesn't either, mind you.

Well, Peebee and FemRyder for me, since in the original trilogy I had... Samantha. And she barely had anything. I tried to romance Liara, even twice, but she never really fit for my FemShep. And I also wasn't really into her. I watched on yt Vetra romance with FemRyder, but I'm really... really not into aliens. Peebee's an exception. Obviously, asari look the most human. Tho I dream that some day, ME team will give lesbians female human LI as a squadmate.

Unsurprising that that sexy ass Kaidan is running away with this. By far my favorite m/m romance in ME and, frankly, within any Bioware game.
Had to give my boy Gil the second nod. Too little content and that fucking pesky Jill, but otherwise, this is a hot guy with a fun romance and a cool option (having kids). So Gil is #2 for me.

They just don't quite do it for me, though a mostly human-looking male alien might do the trick. I'm surprised Vetra is so far in the lead. I do think Peebee is nice. I kind of like her even if she's pulled some dumb stunts. Then again, I feel like all squadmates do at one time or another.

Liara, because I really like the way her relationship with FemShep grew over the 3 games. It's hard for any of the other f/f relationships to match that.
I'm still not sure about Peebee and I just don't see Vetra like that. Suvi though. Unf. Something about her just drew me in. I want more of her, and more of her romance. I truly hope they expand on her, along with Gil & Kallo, in both DLC and any future MEA games.

For me, part of the reason Kaidan makes the cut is that there was such a long build-up to him. As a character, I don't much care for Kaidan. Imagine that Kaidan was not a potential LI in ME3. Without that draw, there's not much to him as a character that I like. Reyes is the best IMO. Pity he has so little content. I really liked Kaidan from ME1. He was probably my favorite. (And Garrus, ofc...) He has a strong morality, I never found him boring. Reyes is different, but I like him too. I want more content with him.

But sometimes I forget that if you don't like Liara (or your Shep just isn't into her), then the OT is just as crap romance-wise for f/f as it is for the boys. I was lucky, I got one of my fave romances ever and it felt really fleshed out and satisfying. I kinda wish we had Sam instead of Kelly in ME2. With a bit more time to develop, she'd have been an awesome character. I really like her as it is, though. The toothbrush thing still cracks me up, as well as EDI tormenting the poor girl about her crush!! But again, that's in a DLC. Does she get a Citadel romance scene...? I didn't pick one for Andromeda as I gave up halfway through the game. I was kinda intrigued by all three of them, really. Suvi and Vetra were just adorably perfect and I would have been happy with either of them, but Peebee kinda suits my Ryder, as well. So if I ever get back to it, I'll have some headache. It's nice to see Kaidan getting some love in here, though. His death always haunts me throughout the trilogy on my PTs. Awkward ninja-mance attempts aside, he was an awesome dude (and great KISA, I agree). But goddamn it, I just love Ash too much. I have to say that Virmire was truly one of BioWare's most heartbreaking, sadistic best choices.

One of my favourite lines was where Shepard finally says, "I shouldn't have to explain myself" or something. Like seriously Kaidan, I'm Commander Fucking Shepard! Who the fuck are you? That's what I though. Now shut up and stop questioning me. Haha, I see. I liked, that he questioned Shepard. He's was his friend, not only his commander, and he never trusted the Cerberus. I like the people who have independent thoughts, I always found the unconditional loyalty suspicious and frightening (insincere, so: untrustworthy).

To be honest, I really liked Liara in ME1, but I just don't like how she was developed in ME2 and then ME3. So I just created a new save without a romance. I didn't want to dump her and then switch for another girl. As for Sam, she did have a romance scene in Citadel. She was having a bath with FemShep. Nothinf fancy, it was short as well. But if I have to choose the best romance in ME, in general, then it's of course DudeShep with Ashley. She's still the only reason I decided to play as male But then again, I love ME1 Ashley, not ME3 with a different writer.

If Shepard is a Cerberus clone on a nefarious mission, what good does it do to ask him if he's a Cerberus clone? He's not gonna tell you the truth anyway. And if he's not a Cerberus clone (CC from now) then you're just going to irritate him. Kaidan says, "I don't know what you are." If you say that to a CC you're alerting him that you're suspicious. Bad move. If you say that to the real thing, you're saying that you aren't loyal to him because you don't trust him anymore, which can't be good for morale or the relationship. Basically, I see no upside to that exchange. Probably not too much logic to question him, but understandable, and sincere. His accusations too. Hey, Shepard was dead (or something), his doubts were grounded... Would be more smart, if he doesn't talk about his doubts? Perhaps, but I think, he needed to talk about with Shepard.

He walked away from me on Horizon because he had doubts. Sure. Understandable. In ME3, I've been under Alliance Surveillance. I'm trying to get them to wake up to the imminent Reaper invasion. They refuse to put their fucking pants on and get caught square in the jaw by a Reaper Beam. Anderson himself sends me on the mission. Even Vega sticks up for me. And Kaidan, who I saved on Virmire, who I saved from the Prothean Beacon, who dissed me on Horizon and pissed off somewhere, now has the gall to question me about something he couldn't possibly hope to get a satisfactory answer to anyway? What is the point? This isn't questioning, it's just venting. And dude, if you need to vent, do it on the Normandy before we're in the middle of a make-or-break mission on Mars. How fucking dumb are you? Also, if the Asari could do a mind-meld thing all along, why not get one of them (Liara?) to confirm who Shepard is? What good are the Asari if they can't ever be found when you need them and they hoard Prothean tech for themselves? For that matter, Javik could have done it. Getting sidetracked. Stopping. I don't remember a lot of details and I don't have my copy of ME3 anymore. But I only bought the trilogy boxset with the intention of romancing Kaidan, so I wasn't about to be put off, lol.

Kaidan has a long time to try to figure out who/what Shepard is. After Horizon he has the actions Shepard actually took to go on. Once Shep is in Alliance custody, Kaidan never tries to contact Shepard, never tries to learn more about his situation. I have a hard time believing that a "friend" or potential LI who cares so much about me that he couldn't contain his outburst didn't lift a finger to try to talk to me when I was on Earth and never tried to get my side of the story and just sat there in his corner judging me, butthurt that I MAY NOT be who I appear to be. Please. Whatever you think I am, Someone who looks exactly like me and maybe IS me saved your ass multiple times. You owe me some consideration, if only out of respect to the "real" Shepard. Take a little initiative Alenko. Either work to put your doubts about your friend to rest, or shut up. "Speak now or forever hold your peace." But of course I romanced him anyway. Yes, I see, there are some bad writing things... ofc, I try to explain his motivation, and still, I love him.

I like Kaidan, but I kind of get what @regulus is saying that he wouldn't have nearly the appeal if he wasn't literally the only full romance for m/m in the ME series. I mean, that's really what it comes down to. None of the other options in ME for m/m are really complete romances with major characters. It's just Kaidan. It's difficult for anyone to compete on those terms, obviously. If Reyes had been a companion with a full romance, I imagine he would be easily my favorite romance in the ME series. He didn't get either of those things, though, so he's second to Kaidan.
I probably don't feel as strongly negative about Kaidan, though. I kind of think his weird "deep thoughts" are cute sometimes. lol He's a sweet person and I agree with most of his ideology. The parting scene at the ship with Kaidan in ME3 is pure feels for me, probably the most purely emotional moment for me in a Bioware game, or maybe tied with talking to Anders about running away together in DA2. I'm not saying he's a garbage romance. Even if there were more available, I'd still enjoy his content and dedicate a playthrough to him. The fact is, though, it's easy to win if you have no competition.
